Unexpected Phylogenetic patterns seen in gene trees

Given that Selaginella moellendorffii is a vascular plant and vascular plants are monophyletic, it is expected that the gene tree of orthologs would be resolved as (Physcomitrella patens, (Selaginella moellendorffii, angiosperms)).

However, there are many trees of other patterns, not limited to those genes related to meristems which are pointed out by Victor Albert.

These are seen also on genes that are mostly seen as a single copy gene in an organism, that it may not be very plausible to think of ancient duplication and losses in both lineages.

We at this time cannot rule out the potential problem of sparse taxon sampling and distantly related outgroups.
